Are you just doing cardio alone or are you strenght training also. If not, then maybe think about doing some weight training and it will help you burn more calories and tone your body and add some...

Maybe if you switch up and do other cardio exercises instead of always doing the eliptical trainer. Try swimming or maybe the bike and see if your knees start to feel better. Just a Thought
